I have not had this issue, but this website http://www.genetree.com/resource/concept... shows when to figure when you conceived, and at the bottom of the page it talks about Amniocentesis which is done quite often while pregnant, however, in this reference it also determines paternity... So, I can almost say it would be ok to have done..
