Why might you expect the locus that governs lactose tolerance/intolerance to not be in Hardy-Weinberg equilibrium?

Well, if you're talking about humans as a whole, there is a strong Wahlund effect due to geographic structuring.

There is also selection at this locus in cultures that rely on dairy products.

Both are violations of H-W assumptions, and would cause disequilibrium.
