How did influenza start in the aborigal ages?

It started slowly at first and then gained momentum aided by the migrations of the aborigals over the land-bridge that connected asia to america.
Some experts maintain that it was caused by the improper health-codes maintained by the aborigal "elders" a sort of governmental body that enacted the laws of the land so to speak. This is however disputed hotly by the proponents of the "water is the key" movement which state that it was in fact the aborigals that discovered the soap.

Any forecasts or claims about the nature of influenza epidemiology before oh, say, 1000 C.E. is really mostly speculation.

We don't have enough data to determine the genetic strains of influenza that may have impacted people back then, nor is the historical record very clear on the subject - people often weren't clear on what they were sick with.
