My 3 years old son has croup and he is coughing hard everywhere. How to keep him away from my 4 months baby?

Aww...poor guy.
Try to keep him well hydrated to help is clear out quickly. As far as the baby goes, just do what you can to keep him out of his face. You can't just quarantine them, so gently try to keep the 3yo busy with activities that aren't right next to baby. Try to keep baby's toys away from your son and have him involed in coloring, playdough, painting...even playing outside if it isn't too cold for his ouchy throat.
You can try to also crack windows to keep the air circulating (and lysol if you are into that...just not when the kids are in the room, as that could irritate throats and make it worse.)

Simply keep the baby in his room until given the all-clear by your primary care physician.

Croup is an airborne virus, most children will not contract the virus as a cough, but will exhibit a head like cold. Since a virus is airborne, there is really nothing you can do to keep your 4 month old from being exposed to it. Have the 3 year old wash his hands before touching baby! Keep moisture in the home for easier breathing for you 3 year old! Good luck and I hope your little one feels better!
